So to conclude WinTD paired RD 3 correctly and the switch would have caused less problems in rd 4 to equalize. Board # 3 game has been played so that is done. Your suggestion would be to leave the pairings for the rest of rd 3 alone or change board # 1 from 1 vs 3 to 3 vs 1 so the pairings for rd 4 will equalize?
First, 3 needs black to equalize, 1 wants black only to alternate, so 3 should get black. Again, equalization should take precedence over alternation.
Second, you already have bad colors on 2 of the 4 boards in round 3. That’s enough bad colors to avoid the Small Tournament problems!
In general, in an 8-player tournament where all the colors worked in round 2, it is ideal to have 2 bad colors in round 3. You’ll probably find that round 4 won’t be much of a problem.

P.S. Pairing 4 vs 7 rather than 7 vs 4 does not change the fact that there are 2 bad colors in round 3. Any time two players are paired who are due the same color, that’s a “bad color”, regardless of which way the badness is resolved.
