I just uploaded a small tournament and noticed that I could have gotten a better price if I had a “deposit account”, but I couldn’t find any information on how to set one up.
Is a deposit account for the affiliate or the TD? How do you set one up? What is the minimum deposit?

The USCF is still working out that problem. If the story is right, it would be set up by the affiliate. If the affiliate supports the director, the director can use the account to pay for the rating fees. Mike Nolan will have a better understanding when the deposit accounts will go active.
I don’t expect deposit accounts to be available until September at the earliest, more likely October. In addition to the technical and security aspects, the accounting procedures need to be fully worked out.
There are other, higher priority, tasks on the worklist, such as FIDE ratings reports and the membership/tournament registration center. The new Board may have some additional thoughts on development priorities.
The only difference between the online ratings fee rates for deposit account and credit/check payments is that there is a lower minimum fee for deposit accounts. That’s because we don’t have 3rd party transaction fees to cover. That’s only an issue if there are fewer than 17 games to be rated.
